I have recently been trying to 100% this game and found some serious bugs, that will hindrer your progression for the achievements that require you to destroy 90% of ships/submarines.
Never use bombs, as things they destroy will have a pretty big chance to not count in progress. If you use them to much, it will be impossible to get achievement for the ship in that booking. I even got to 90% without the achievement popping in these cases.
My recommendation is never to use bombs and always destroy items that is placed on top of each other. After I started doing this, I got the 90% everytime i tried for it.
